Malai Malai is all about two mountains of power clashing with each other. One man is an important and powerful figure in the village while the other man hails form the city. Why they clash is the story of Malai Malai.

Aiyanna is a good Samaritan living with his wife and a caring brother. However, when he and his wife are murdered by a gang of criminals, his brother decides to take revenge.

Abandoned at birth, Rudra lives and works in a graveyard and is socially challenged. When he lands in prison, he meets Sathya, who truly cares for him, but Sathya's death unleashes the demon in Rudra.

Vijay is an ex-cop who was framed up after he cleaned the city of the scum of the earth including nine encounter killings of dreaded gangsters. Now out of work, he is persuaded by his former boss to be the bodyguard of 8-year-old Priya whose parents are millionaires. He is hired to protect the little girl from kidnappers who are on the prowl. The kidnappers are led by a loony militant called 'Ahmed Khan' who manages to kidnap Priya and humiliate Vijay. The rest of the film is how Vijay assisted by two glam girls mete out vigilante justice in a cat-and-mouse game with the kidnappers.

Sathyaraj in a dual role. One role is of an IPS officer (Iyer) and the other is of a dada (Venkatachalapathy). The dada throughout the film has a dark skin and sports a bald head. Iyer believes that dadas and rowdies must be eliminated through encounters. But his father thinks one does not have the right to take any life. Dada Venkatachalapthy plants bombs at various places in the city and puts the blame on Muslims. Iyer takes Venkatachalapathy into custody. His sons Pasupathi and Gajapathi try to kill Iyer. Now Iyer's father turns against him and joins the villain. This sets off a chain of events leading to murders.
